Rodri and Morata were heard chanting "Gibraltar is Spanish" during the La Roja celebrations.
The Gibraltar Football Association filed a protest about "the extremely provocative and insulting nature of the celebrations."
An ethical and disciplinary inspector was then assigned to investigate the event, and disciplinary actions have now begun.
According to a UEFA statement, a decision "is expected in due course."
