Abdullahi Isa's team, on the other hand, was unable to take advantage of the away goal rule, with the two-legged tie concluding 10-10.
The Supersand Eagles hoped to return to the competition after a five-year sabbatical.
Nigeria has won the Beach Soccer AFCON title twice before.
The squad will now regroup and prepare for future tournaments, hoping to improve their performance the next time around.
